Is there a way to make the assignment maps print with the QR code so they can be imported into Avenza

I'm a little confused what you are referring to. Do you mean having a QR code that will directly download to Avenza? Or have the QR code show up in avenza?

When you click on the assignment and select click map from within the
assignment window the resulting auto generated map of that particular
assignment does not have a QR code and therefore cannot be imported into

Got it, and that's not supported, you need to use the standard print function. If the assignment map isn't geospatially tagged, I could probably add that so that you could manually load it into Avenza via copying onto a phone.

Adding a QR code would require storing each assignment map in the database and assigning a URL to it. Given that Avenza doesn't read multi-page geospatial PDFs, so it would also only work on single-page assignment maps rather than bulk ops ones, I don't see being able to devote time to overcoming the hurdles required to add a QR code to individual assignment maps.
